In 2003 Magallanes was named the manager of the Cedar Rapids Kernels. In 2005 Magallanes guided Cedar Rapids to a 65-75 record and narrowly missed making the playoffs by one game in the second half. In his professional managerial debut with the Kernels in 2004, Magallanes led the Kernels to a 75-64 record and a spot in the Midwest League playoffs. In 2006 the Los Angeles Angels of Anaheim announced that he would be returning for his third consecutive season as the skipper of the Cedar Rapids Kernels.
